The only truly known issue that I am aware of is that Custom Fields
initializes using init_app that mt-rebuild does not call because that
method loads all sorts of browser/web specific things a CLI script
doesn't need. This issue only cropped up in MT 4.1 and I maintain that
its a bug in MT/CF. A web app is not the only way that MT can be run
as the responses on this thread proves. <tim/>
