Agreed. The future themes directory described by Beau should achieve this.

As of 4.1, it "just works" when you create a new blog, the option is
presented. As Beau alluded, the option only appears if they is a
non-default template set registered. If you are using 4.1 with Pro
Pack, the Universal Template Set should be registered, and the option
should appear.
